The first way to order the pieces (red triangle left bottom, blue one right
top, yellow piece on top of the green one) seems to fill exactly the big
triangle. The second way (red triangle right top, blue one left bottom,
yellow shape to the side of the green one) seems to fill the same big
triangle but leaving one square uncovered.
The whole trick is in seeing that the angles of the red and blue triangles
are not the same. In the first way to put the pieces, the long side of this
triangle is bent downwards, in the second way it's bent upwards -- the
difference being exactly one square.

slightly less than two squares high in the top picture. The difference
is made up by using a thicker black line in the lower picture.
In the animation the orange piece is lowered very slowly into place so
it's difficult to see whats happening.

When it's over, place the mouse curser over replay, then watch the top
(hypotenuse) line, near the center, while you click replay. You'll
notice it moves in the middle. If you watch the animation you'll see it
move after the second triangle moves out of place.
The 'hypotenuse' is not straight in either case - this is a four sided
figure, not a triangle. It just looks like that because the angles are
so similar. When the triangle pieces are moved the outline changes shape.

That couple of pixels over the length of the piece in question actually
adds up to the area of the square.

Seriously, folks, are we scientists/engineers or squirming schoolkids
who are uncomfortable with having had a quarter pulled from our
collective ear?
Print out the (non-animated) page on your local laser printer, cut out
the pre-shuffled one and lay it over the post-shuffled one. If you
place the pieces over their appropriate match, they fit just fine, but
placed in their original positions, there is a definite upward bowing
of the hypotenuse.
Or, put it another way, take a straightedge and connect the two
non-right angle points. You'll note that the line isn't straight.

But you'll notice, depending on how accurately you cut and fit that
either the first triangle doesn't exactly fit the outline, or the second
triangle doesn't exactly fit the triangle.
You can do this mathematically (or even use a program to count pixels if
you want) to show that the outside triangle formed by the first
arrangment is smaller than the outside triangle formed by the second
arrangement. There are versions floating around that are laid out on a
grid and you can more easily see the change.

<sarcasm> Alternatively, you could look up the formula to calculate
the area of a triangle. </sarcasm>
This one is *very* old, and from the 15 seconds I spent looking at the
animation, I think it either cheats and warps the shape of the
triangles or the difference is obscured by the line thickness. And
seriously, the problem becomes obvious when you look at it
mathematically.
