I'm looking on the internet for a battery holder that will hold two AA's
in series (i.e. to give 3 volts).

I've seen a few holders on sites such as Farnell, but they don't mention
whether the batteries are held in series or in parallel.

Is it just safe to assume that they're in series... ?

I wouldn't assume anything. Everytime I do I end up with a chip or
connector with a totally crazy package or land pattern.

That said, series would be much more common for that configuration. I
would guess that if it were parallel whomever was selling it would
take extra pains to mention that.

Holders like these would almost certainly be series. I don't recall
ever seeing paralleled holders

Keystone is a good place to start for this kind of stuff.  They make AA
clips that mount on the PCB so you can have as many batteries and arrange
them as you want.
